The TnpB protein of IS200/IS605 is thought to be the predecessor of the class 2 type V CRISPR effector Cas12. Composed of the minimal structural and functional core of the Cas12 family, TnpB emerged as the most compact genome editor in eukaryotic cells. Here we present a version of the Deinococcus radiodurans TnpB optimized for use in mammalian cells and define rules for efficient ωRNA design, using an extensive dataset from 10,211 sequences. We devised a deep learning model to predict optimal ωRNAs and demonstrate high correlation with experimental results when applied to various endogenous target sites in mammalian cells.
